I can't see my Publisher IDs / other dimensions in Funnel

This problem can arise of you, for example, forget to save after creating your report in Rakuten's interface.
Try creating the report (see this article) from scratch. When you have created your "API URL" – go to that URL in a browser and open the resulting CSV file. If your report contains all fields sought after – they will be in that CSV file.
